then also when the machine came down why before the alien came out

This is not "Close Encounters of the Third Kind". The aliens
came with hostile "take-no-prisoners" (other than for consumption)
intentions, so any attempt at human-alien interaction is probably
redundant.
The aliens were unprepared to deal with viral and bacterial
infection after consuming the food and breathing the air of Earth.
They could no longer maintain their shields to deflect the
firepower from the marines.
As for the brownish liquid, your guess is as good as mine, but
here's a possible clue: What usually happens when you get food
poisoning?
