and although the mutation to get the resistant genes is entier by probability and luck, the rate of mutation is very high for bacteria therefore the chances of occuring is very high

Yes, this is known as referred pain. Embryologically, certain organs develop from similar origins and receive the same nerve supply, and their information sent to the brain is represented in a fixed area. The organs once fully develop will be at separate anatomical location though it may be quite nearby.

A pain initiated by the sole organ confuses the brain and it will interpret it as a stimulus coming from the other organ which is embryologically related hence you complain of pain in an unrelated site...
